Nextera DNA Indexes enable multiplexing of high-quality sequencing libraries generated from the Nextera XT DNA Library Preparation Kit or Illumina DNA Prep. Available in two adapter kits, the Nextera XT Index Kit v2 and Nextera DNA CD Indexes suit a range of throughput next-generation sequencing (NGS) applications.
Nextera DNA Indexes are combinatorial dual (CD) indexes and cannot eliminate index hopping artifacts during demultiplexing. CD indexes work best for applications that do not require high sensitivity and for multiplexing on sequencing systems that use nonpatterned flow cells, such as the MiniSeq, MiSeq, and NextSeq 550 Systems.
It is recommended to use Illumina DNA/RNA UD Indexes for multiplexing on sequencing platforms with patterned flow cells such as the NextSeq 2000 System, NovaSeq 6000 System, and NovaSeq X Series to reduce index hopping or read misassignment during demultiplexing. Nextera XT v2 indexes and Nextera Combinatorial Dual (CD) indexes cannot eliminate read misassignment due to index hopping artifacts.

The Nextera XT Index Kit v2 Sets A–D and Nextera XT Index Kit are compatible with the Nextera XT DNA Library Preparation Kit. The library preparation kit needs to be ordered separately.
The Nextera DNA CD indexes are compatible with Illumina DNA Prep. The library preparation kit needs to be ordered separately.
